Yes they will

Will my points reset after collecting prize?

No they should not. You keep any Corrupted Souls you earned from sacrificing items to the Sacrificial Wells. If the timer runs out or you claim a prize at the Corruption Altar, any Corrupted Souls you have will be kept so you can accumulate them over several attempts at the Tomb of Growganoth.

They are not lost!
